I searched and searched and finally I used openoffice and exported to PDF. All of my links are working now. I think Openoffice will work if you don't want to spend the money on Adobe Pro. I’d like to mention another free tool for creating PDF’s.
OpenOffice Writer, available in the OpenOffice Suite from OpenOffice.org, allows exporting to PDF format. Most of the features you’ve described in the video(ie. TOC, Bookmarking, Linking, & Encryption with Passwords) are also available.
